If I create a custom sensor ( an executable in this case ) to be used on a remote probe will the remote probe automatically download that custom sensor? Or will I need to manually copy the new custom sensor over to the probe?

There is a tool available to send (updates of) custom sensors to your probes at http://code.google.com/p/prtg-addons/wiki/PTF_Distribute_Sensors

You have to copy the EXE files manually to the probe.
