My PRTG layer like this: System[Group] > Windows[Group] > npmant01[Device] > npmant01 Ping Test[Sensor]

Message (Text): [%sitename] %group %device %name %status %down (%message) %since

The group "System" could not display: [PRTG Network Monitor (PRTGWC01)] Windows npmant01 npmant01 Ping Test (Ping) Down (Request timed out (ICMP error # 11010)) 2/17/2015 5:05:24 PM

Then you need to use %group and %commentsgroup. %group will hold the sub group, while %commentsgroup holds the group name, given that it is entered in the group of the device as a comment.

When you enter the name of the system group in the windows group's comment and use %commentsgroup within your notification template, you'll be able to use it within the notification. Is that what you meant? :)
